To use these attacks, however, the player must have the required chakra as indicated by the "chakra bars" located under the players health. Using the technique drains the chakra bar (which can be regained through various methods, including special, character specific methods for some characters).

These special techniques are not performed in real-time, however; once successfully executed, a cinematic takes place, where the player either has to fill a bar to a specific level or hit buttons illustrated in the corner of the screen faster than their opponent to assure the attack is at its full strength. All characters can use the substitution jutsu, although some characters use different versions (two variants of Substitution exist; one which evades normal attacks, and another which begins a tug-of-war like minigame after juggling an opponent). Also, some characters have specific transformations available to them (such as Sasuke's Curse Mark of Heaven with the right amount of chakra or, in the later games, by successfully executing their special technique). The first two games of the Ultimate Ninja series let players execute three different secret technique attacks using three different Chakra levels (red, purple, and blue, in order of weakest to strongest), two different signature techniques, and a wide variety of kicks and punches. However, in Ultimate Ninja 3, players are only allowed to use one secret technique attack, besides the other attacks and techniques. To compensate for this, players will be allowed to select the secret technique of their choice before each battle, but not all secret techniques will be made available at the start of the game. Different secret techniques must be obtained through story mode and completing missions.

As a fighting game, the controllers buttons have their own respective actions using four buttons. Below the life bar there is the Burst Gauge which gives access to other forms of the Persona Attacks as well as refil the SP Gauge depending on how it is used.

The gameplay from Mortal Kombat 4 is similar to that of the previous games; one of the most notable additions is the use of weapons and objects during fights. The storyline chronicles the attack from the corrupted god Shinnok against his former comrades who trapped him in the Netherealm various of years prior to the series' start: the other 17 playable characters take part in the battle between good and evil, with the forces of light trying to stop Shinnok and the forces of darkness attempting to conquer all the realms (Mortal Kombat Gold would expand the number of available characters).

While developing the game, the Midway staff had problems making the graphics as it was one of the first 3D fighting games they developed. Co-creator Ed Boon commented that the staff wanted to make Mortal Kombat 4 more violent than its predecessors, removing the comical finishing moves featured in them. Since its release, the game received generally positive response from critics, with an exception of the Game Boy Color port.

Mortal Kombat 4 is played in a similar way to the previous titles from the series. However, MK4 introduces a limited weapon system, allowing each character to take out a special weapon using a set button combination. Once equipped, the weapons are primarily used through the punch buttons. This includes the swinging, clubbing or even tossing of the weapons. Furthermore, the weapons can also be purposely dropped, in similar fashion to the arena objects such as skulls and rocks; if an opponent's weapon is dropped, the other character is able to grasp it and use it. By sidestepping, the player is able to move in a 3D manner, shifting the camera angle, preventing both characters from holding up the weapons or objects they had on the ground.

MK4 added a "Maximum Damage" cap to the game's combo system, automatically breaking off combos if they deal over a set amount of damage to a player and, thus, preventing infinite combos (although this cap can be removed with a code). Unlike Mortal Kombat Trilogy which contained multiple finishing moves of various kinds, Mortal Kombat 4 only gives two Fatalities per character and two Stage Fatalities that can only be done in a certain arena and involve the character throwing the opponent to part of the arena where he or she dies. Unlike the first three games, this game does not include unplayable boss characters except Goro from the home versions.

The method for grappling attacks was reversed for the game: performing the throw command while holding the joystick towards an opponent will throw the opponent to the opposite direction and vice versa. Player has the option of inputting a specific command to "escape" a throw with no damage or perform a "counter throw". However, a character can counterattack a "counter throw" by performing a "reverse", while reversing a counter throw can ultimately be countered with a "slam master" technique.

Other techniques exclusive to this game include "interrupt moves", which are perform after blocking an opponent's attacks, and "comeback moves", which are special moves that can only be used when the player's life gauge is on the "danger" level. These would later return as Alpha Counters and Ultra Combos. The Super Combo gauge from Super Street Fighter II Turbo is featured in the game. Most of the characters in the game (with only a few exceptions) have at least two Super Combo moves: one that leaves a trail of blue shadows and another that leaves a trail of red shadows. In addition to Super Combos, the players can also perform a "Regeneration" move when their Super Combo gauge is full to restore a portion of their vitality gauge. This would later be seen in Street Fighter EX3 and Street Fighter III.

The standard single-player mode consists of a series of 14 matches (including a clone match), ending with a final match against M. Bison. There are also several secret game modes, including a Tag Team Mode. In a Tag Team match, the player gets to choose two characters and fight against other tag teams in single-round matches, switching to the second character only after the first one has been defeated.

Both feature a unique move not seen before. The "Instant Kill" moves were removed in Isuka, and Dizzy's Gamma Ray Overdrive was removed from her move set as well, since it qualifies as her version of said moves.
